I assume you tried SAFE mode? If that doesn’t work…
You have to use DOS, and the DOS commands from a floppy boot to copy data to another drive. Search online for a DOS floppy booter if you don’t have one.
If you have a CD drive and you can get into BIOS so that the CD drive is first in the boot sequence you can try a LIVE CD of Linux to graphically move icons. There is also a CD ISO to download called Trinity Rescue CD. Those methods would take time and effort. Download, burn the CD and then work.
If you have an extra hard drive, you could format that one as Master, install Win98, Slave your old one.
But, from the feel of it, you just lost the desktop feature, I would think your hard drive and data are okay. See if someone else answers with more WIN knowledge and if they think Win98 will reinstall without formatting the hard drive.
I feel for you. I had similar with a Linux box. Long time ago I was Win98 and I just had to make sure you get at least one answer to your ?

Here’s what I would do in this situation my friend, download knoppix this is a LIVE linux cd that runs right off the cd rom, giving you total access to your data in windows 98. If you have a cd burner simply burn your data to a cd from within knoppix. After that I highly recommend you dump windows 98 as it’s no longer supported by M$. Why not try Xubuntu linux on that system, I’m sure you’ll fall in love with it, it never crashes!!! The Xubuntu cd is also a live cd so you can run that one as well from the cd rom to give it a test drive before installing it. You can get a free copy of xubuntu here:
http://www.xubuntu.org/get you’ll want version 7.04 feisty fawn, that’s the latest release. It’s an iso file so you’ll need to burn it as an image, here’s a tutorial for doing that with Nero:
